Sounds to me like you are using an SD Receiver to set up the system, if this is the case, you will NEVER get all Transponders on 82, as the SD receivers cannot see tham all.
Hook up the HD Box, it should see them all.
There is no way you would get 90% on some and 0% on other with a Dish out of alignment.
