A number of writeups about the canceled Atlantis mention a cliffhanger:

Season Five will go out on a cliffhanger, with "Enemy At the Gate" expected to premiere in January. Expect the first Atlantis movie to wrap up that hanging storyline.

I just watched Enemy at the Gate on DVD and it wraps up with Atlantis floating in the ocean and the gang watching the sun set over <blank>. Was the broadcast version different?
