I always use the factory default, "zero" settings as the reference point. It's within 1dB-2dB on my system. The sub is set to sound flat when compared to using the front speakers only. But the I listen to a lot of music and not many action movies. Then I use a sound meter to tweak.

I use my YPAO on my Yamaha amp but cheat the system as well. When I use it, I always have to have my subwoofer turned down to 1/4 of the volume level because I always get the message that says: "SUBWOOFER TOO LOUD" even at 1/2 the volume setting. So I set it all up with sub at 1/4, then when it's all done, I set the sub level at about 80% of it's volume. Sounds bloody awesome folks. And not to the point where it's sick with bass and you can't hear anything else. Just sounds darned good. My wife just loves it when her but shakes out of the seat.

I'm with Scary and his SPL meter.
However, I also like to experiment with my receiver's crossover points and speaker sizes. Although it takes a bit of experimentation, and some extended music listening, I have found this gives me better results than EZ-Set. Though mind you, EZ-Set is one of the poorest auto calibration setups there is (IMHO).
